Lots of good stuff on annotation in my limited minutes of surfing tonite. The W3C annotation site has been down for months but the mailing list is alive. A number of finds including a potentially useful page markup tool for highlighting, sticky notes, and plain drawing on pages at IMarkUp.com. These guys get it, but they don't. It's implemented as a plugin, when dhtml would serve most purposes and work on platforms other than Win IE. Lots of other issues as well...
